Can't run custom commands from commands.txt

Is the below a bug/design that commands.txt can't run custom commands, or am I trying to use custom commands incorrectly from commands.txt? It appears that the valid parameters for custom commands isn't being populated into the server for validation checks against commands.txt commands. Used port number for the server that didn't have the custom command. *hangs head in shame*
